I still have the 12.1 - YOG4PAS2QL Incremental update pending, as I did not want to go through the process of removing root and changing my recovery for a little update. Will I still be able to receive the CM13 OTA or do I have to update my device first? Thank you =) And also, if I do not plan on waiting for the OTA can I just flash(not sure if the right word) CM13 directly? Do I still have to remove root and change my recovery? Thank you. If okay, where could I find the easiest to understand and best thread to follow?
You will not get OTA, you have to update phone first. Best way is to download CM13 snapshot and clean install it.

Update safely? Cataclysm didn't have an update to 4.4.3 or 4.4.4. You'll need to start from a different ROM or start from stock if you want to update.

It really depends what you mean by "update"
If you mean "can I install the OTA?" then no. If you mean "Can I install a 4.4.4 full ROM?" then yes.

No need to sulk. Dirty flash Vomer's stock rooted 4.4.4 rom and see if everything works. If it doesn't only then do a clean wipe. Same goes for Purity if you want to try that out

Update the entire ROM. OTA is designed to patch existng system files in your rom 9adding new code to existing code), but you're using a modified rom so this code will cause problems and lead to an unstable device.
Just go into recovery and flash the rooted stock rom which you can find in the resources section in my signature. If you want a rom with more functionality than stock, just find one in the dev sections and do the same.

you will never be able to accept and install an OTA with a custom rom. this using roms 101 stuff.

Exactly. It takes less time manually flashing the OTA zip rather than waiting for the OTA to come to you which could take days or even weeks before the OTA is pushed out to your particular device.
But what other people have said, unlocking the bootloader / rooting has no effect on the ability to get OTAs.

yes you can. simply flash any custom rom u like..
Did you find any issues in MM?
Don't do it. First of all check if the bootloader got updated. Newer bootloader won't accept 5.1.1. If you updated via OTA you can't go back. Only option is CM13.

I did the samething what I had to do is intall twrp download the lasted 5.1.1 lollipop I got mine from PAC ROM the surnia oh yeah dont for get gapps I get the mini but its what you want and that's the fastest way and safest way. Hope that helps

I'm in the process of temp root to extract boot img for a dev that still does work for our phone. He'll most likely use that to continue development for AutoRec but after I'm done with that I think I'm about done with having nothing available in terms of software on Marshmallow. Considering rolling back to Lollipop. Is it gonna be a pain and are the resources readily available?

I don't think there's any antiroll back. But you can't rollback to lollipop. You'd have to roll back to KitKat and OTA update to lollipop as long as your using an AT&T sim.

If I click OTA update then it'll bring me all the way back up to Marshmallow though right? What would make it stop at Lollipop?

If it does bring you all the way back to MM then you'd have to flash a custom lollipop rom then.

You seem like you know you're stuff so let me ask you something. If there's no perm root for Marshmallow why are people still making Marshmallow ROMs? What's the benefit in running a custom ROM with no recovery, backups or root permission?
you NEED root and recovery to load custom roms. people make marshmallow roms because they're tried/true/stable. the OTA updates happen in stages. at&t has no single large update that brings you from KK straight to MM, you have a couple updates in-between though not sure how many... at least one!
@hyelton - is there no root for stock MM yet or do I have to downgrade using LG tool in windows then root?

You need to have stock recovery to install ota updates because custom recoveries do not support them, that's why i want to know if updates work or not in twrp, because Oreo is coming and i don't want to keep nougat

TWRP is a custom recovery, so you can't install updates....
