So when i move to a new version of a rom, how do i keep all my info? I was just used to backup/restore with a rom version change on cyanogenmod where i can restore and it won't overwrite the previous rom and revert changes.
Do i always have to wipe all data when uploading a new rom?
Shouldn't the nandroid backup restore everything but keep the current rom?

I learned this today myself.
General rule is:
Switching ROMs? Wipe everything
Updating a ROM? Wipe cache and dalvik-cache
Installing an addon? Don't need to wipe anything
i guess that answers part of my question. the main part was when i switch roms, how do i keep all of my info? when using cyanogenmod, i could back up using nandroid backup from recovery, and restore when i installed a new rom, however it seems with some roms i cannot do this as it will overwrite changes in the new rom. how do i avoid this, how do i keep all of my data while not overwriting the new rom changes?
I'll try to answer your question, if I think I know what you mean by data. Data from ROM or data from phone/apps.
If data from phone/apps. then I would suggest Titanium Backup(Paid version) from market. Once you install a New ROM with a complete Data wipe, what ever you backed up with TB from your previous setting can be restored. This is good if you are installing a ROM not from the same dev.
Other wise if you installing a ROM from same dev, a revision, you don't have to do a wipe data.
If data from ROM, well I don't know there, never had to do it.

ok, so you're saying when, let's say, going from 1.0 to 1.1 of the same dev rom, just an update, i do not need to wipe data?
Yes. The only time you ever need to wipe data and cache is when you trying a ROM from a different dev.
If installing a different rom, then that's where TB comes in handy.
Side note: Also CWM ROM Manager backup utility will backup every thing if you wanted to revert back.
Dayton advice above is a good rule to follow.
There's other bits and pieces but search or ask.

Few months back i flashed CM9 ROM by Elypson3 on my Moto Defy.Presently there is a new version of that ROM which i downloaded and flashed.I have Nandroid Backup of the previous ROM.After flashing the updated version of that ROM i am getting ROOT problems using Superuser.When i use the ALLOW all app the root permissions in Superuser,the apps does not allow the root(Tested onany apps including Titanium Backup Pro),but when i use the PROMT option in Superuser settings,the root works on all apps when i tap ALLOW button on promt.
Is there any problem in ROM or i have to ROOT my phone again?Also if anyone can post some simple steps to flash ROM freshly(like a very new ROM and not including a single bit of data from previous versions,like wiping data etc.) would be really helpful.
Go into superuser app & check for update. You can try to unroot, reboot, & reroot. Play around how you like, since you (smartly) made a backup.

Thanks for the reply.Ya I had a backup and unfortunatly had to go back to that as the update had some changes which i didnt like .I have a question, how to flash the stock nandroid backup?I have the ROM and its Fixed SFB.So what to flash first ROM or SFB?And after flashing stock ROM and SFB will i be able to get back to CM9 using nandroid backup?
I have problems with SMS. I don't receive certain texts. just randomly.Anyone else with this problem?

I don't know what SFB is, but I'm guessing you need it for the ROM to work on your phone? In that case, ROM first.
Nandroid backs up your whole phone's internal memory, so restoring will take you back to whatever state your phone was in when you made the backup. The contents of your SD card are not included in the backup.

Restored Nandroid ROM first and its rebooting again and again after Motorola logo.And cant go to cwm recovery too.What to do now?

Earlier, I was on the Elix-R ROM. I was going to upgrade to the newest version of it and made a nandroid backup but forgot to make a TiBu of all my apps. Would it be safe and possible for me to restore all of my app data from the nandroid backup by doing an advanced restore of my data?
you were upgrading the rom that you were using.. why would you wipe data?? if you are upgrading a rom, you never have to wipe anything. all you do is flash the updated rom(and gapps) on top of what youre running without wiping anything.

I always prefer doing clean flashes of all of the ROMs I run.

also, another question: should making a TiBu and then erasing the system to flash a new ROM affect the backup of apps or no?
You could practice restoring your nandroid backup, then 'dirty' flashing the ROM upgrade straight over the top.
Once you get used to it, dirty flashing isn't so bad. Saves a ton of time. Plus you have the nandroid just in case .
In answer to your query though, you can extract apps and app data using the appropriately named Nandroid Manager. I used it before on a now sold Nexus 7 when it decided to not boot up but could get to recovery and make a backup.

If i clean flash a new Rom but restore the data part from a backup i did earlier from another rom from recovery will it work? Im using TWRP recovery.
ive always had mixed results on this. if youre going from a TW ROM to an AOSP or AOKP rom, likely not. If you use TiB and backup your apps and their respective data, and restore them via the same method, that 99.9999% of the time works

I made a complete backup of my phone using TWRP recovery (both system & data backed up).
Now, if i decide that after trying someother ROMS, i decide to revert back to the stock ROM i was using, can i just restore my backup with TWRP Recovery and all my settings, apps, screens, etc. everying will be restored just like it was before i put another ROM on?
I've been very hesitant to try this for fear of needing to reconfigure everything again.
I assume everythig restores as original but i need confirmation.

Yes, it does....if you do a full backup...

I am running CM-11 Stable version, which means I am rooted as well as custom recovery. If I update my ROM, will I loose any of my application's data?
e.g. if I upgrade to CM-11 Nightly, will be there any loss of data. Or if I want to install some different ROM's will there be any loss of data.
Is it possible to switch back to Stock ROM (Rooted) without loss of data.
Actually managing phone's data is big pain once you reinstall whole OS, So I am really doubtful here.

Do you mean with data your storage or your apps, settings? If you install a new rom you always need to wipe data (that is not your internal storage). If you update you only need to wipe cache and dalvik. You can backup apps easily with titanium backup for example
You should always nandroid backup before flashing roms and always keep a local copy of a titaniun backup.
Flashing custom roms dont wipe data. However, you may have to wipe data yourself to get it to boot.
Rule of thumb is:
Upgrading to a new version of the SAME custom ROM, no need to wipe. If you then find something doesnt work, wipe
Changing to a NEW rom, wipe.
