CM file manager has very limited functionality compare to the Mixplorer in terms of network functions, apk handling and such.

Yes a good ideea. But it is fully compatible ?
Example: when trying delete sys app some File Explorers give a message failed but actually succeeds and the current CM File Manager has no problems what so ever.
I has not try to remove sys apps with Mixplorer.
Initially I was so irritated, that CM file manager does not allow to install apk, when I flash my phone on a run.
Usually I replace/remove/add a lot of system apk in the downloaded ROM prior to flashing.
Is there a file manager that remembers the sort order of each folder? I want to sort my downloaded folder by date, but my documents folder by name. Seems simple enough, but no manager I've installed does this. Any suggestions?

ES File explorer? Give it a try
that's what i've been using. it has a global setting. there's no setting for folder by folder.
please help.
It has become very difficult for me to do this as the new update doesn't contains Android support in the store.
Not sure if this will work but if you have the apk, copy it to the phone and execute the file from a file manager such as Es file explorer.

With the native file Explorer or connecting the phone to the pc through windows file Explorer or equivalent.

On home screen: drop one icon on the other one.
In file explorer: instead of categories go to local at the top of the app where you can choose the location where you would like to create a folder and at the bottom you can find the option.
Using Systemizer, I made an application a system app and downloaded the folder with the APK prematurely. Using the ES File Explorer, I cannot delete the empty priv-app folder. I get the error message "Device or resource busy". I can't attempt to systemize the app again because it believes it already exists, referring to the empty folder I assume.
Is there any way to get rid of this folder and start over correctly? The solution could be to find the source where the folder is being used, but I don't know how to go about finding this.
Phone details: Mi Mix 3 10.2.1, running Magisk 18.1

I just want you to know, you can't modify files in system/app nor system/priv-app after flashing magisk modules. You need to disable all your magisk modules before altering any files

Does this mean all of the modules have to be disabled or only systemizer? I've tried reverting the apps Using systemizer, but the I'll get the error message that "Can't create : No such file or directory" so that ends up being a dead end.
Yes disable all, and remove emoty folder using TWRP recovery file manger
