I just updated my Sprint Samsung Galaxy S5 to Marshmallow stock via Odin (including a full wipe) and then I took the Sprint OTA to G900PVPU3CPE1. I am running with full encryption and have Chainfire's Systemless SuperSU Pro 2.74 installed. My /system partition is mounted with the default read only and my recovery is stock.
I copied my custom notifications, alarms and ringtones back over to the phone and they seem to be working fine with one notable exception. Google Hangouts keeps playing the application default message notification tone despite being set to my preferred custom tone. Hangouts will play the sample tone when I select the custom notification, but when a message arrives it plays the default stock tone instead. Does anyone have any ideas on what might be wrong?
Facebook Messenger also appears to be having problems playing the correct sound. It shows the default system notification sound, which has been set to a custom MP3, but plays the application builtin default instead. It also shows none of my custom notification sounds on the selection list.

Everything was fine until I realized I cant change my custom ringtone anymore. Whatever ringtone I set the custom one would ring even though it showed the other one is selected. So I deleted the ringtone and then was able to change it.
However only after a little while the phone just stopped ringing, the default tone seems to be silent and whatever I put it wont change. I put back my custom ringtone, rebooted, then deleted all the custom ringtones again and yet I am unable to get my phone to ring.
I have tried setting a ringtone through playerpro music player as well but to no avail.
The notification sound comes as normal. I am running stock unrooted 4.0.4. What should I do?
Figured out the problem. There were some specific contacts that did not have a ringtone assigned to them and my own second phone was one of them from which I was doing the testing. I was using a profile scheduler app previously and in that I had put some of the contacts on the whitelist to allow them to call me even on silent mode. So it was the app which was controlling those contacts and even after uninstalling it the settings hadnt defaulted.
Ok, I need a little help, as this problem has me stumped.
I wanted to set a custom notification sound, so I copied 2 new mp3 files to /sdcard/media/audio/notifications. Normally this should allow me to select those sounds as notification sounds from the sound settings, but this time it didn't work (I have done it successfully before). I then proceeded to open the files in ES File Explorer, selected Play and Set as Ringtone, Notification Tone. That worked and the sound was set as the default notification tone. BUT, here's the kicker, when I now go to settings - Sound - Notification Sound, on the screen where you can set the Default notification, Messages, Calendar, Mail and Notice, I am no longer able to select any tones for each of these categories. When I go into Default notification, where I used to get a list of notification sounds, there is no list anymore, and the Apply button is greyed out. Same with the other notification categories.
I've tried selecting a different notification sound through ES File Explorer, and that changed the Default again, but I still can't get a list to load in the settings screen. I've already tried clearing data and defaults for the ES File Explorer, Music and Android System under Apps in settings, but that didn't fix it either. I've rebooted just to make sure it wouldn't correct itself, no luck. I'm stuck. I would like to have the ability again to set these different categories of notification sounds. Can anyone help?
I ended up restoring a backup to fix this issue. Problem solved.

I am attempting to set individual notifications for specific apps (Hangouts, Gmail, etc), but for whatever reason, it appears that I am unable to do that.
In Hangouts for example, I have the notification set to "Hangouts Message" but when I view the actual sound setting, it shows, "Default ringtone (Themos)" but the actual notification sound that plays when I receive a message is Argon, which is what I have set as the system default.
This same behavior is consistent with any and all apps that allow you to customize the notification sound.
Is anyone else having this issue, and if so, have you discovered a workaround?

On Kit Kat (and at one time on rooted ICS) I used SMS app (AOSP) which allowed the notification tone to be set to system notification tone.
The default ICS sms app allows me to chose a tone OR use default ringtone (NOT default notification tone)
Does anyone know of an app that uses default notification tone
Its important that I am able to use default notification tone because during night my default tone is set to silent which means I don't need to be woken up during the night if I receive a message. I do NOT want to set ringtone to silent as I still want to be able to take calls.

With the new 7 update, it seems to have defaulted all my notification sound to the system default. So Hangout, Whatapp, Messenger are all treated the same and play the same sound, whereas before each were customized. How do I enable this?
