You can use Xposed Framework with Gravity Box to change them to any color you want.

Are you referring to changing the Quicktiles? If so, then yes, Gravity Box also lets you choose which ones to display and what order you want them in.

Hmm. Not sure on that one. Maybe there's a custom ROM that allows it. AFAIK, there's no Xposed Framework module that allows that. I could be wrong though.

There are some Xposed modules which can use CM11 Themes and replace the resources using Xposed. Other than that, no.

You can try systemui patch module 1st..search it in xposed window tab..if not working...i'll up mine for you but the navigation button is like default cm11..if you're ok with that..

The normal way...its an apk so i just installed it on my rom (stock rooted). That's it. You can get it from the official site

Yes i did. Also have installed modules for modifying power menu, nav bar, etc.
It did not crash or go into boot loop.

I can't upload my own vid since i have already installed and configured xposed. But i have found a video on youtube.

Framework is using the normal instal/update option. All explanation and steps are given in the video. Verify whether the modules are compatible (OS version and whether deodexed & stock/custom rom,etc ) before installing and activating.
