You can try to update, it's unlikely to have problems with apps but very likely to not update because you have root. Probably you'll get error "update not successful, you have modified system bla, bla, bla"

so, how should we update if we are rooted ? just flash with flashtools the new ftf ? because i tried to update and i got a message saying update not succesfull
Yeah, ftf or if you have looked bootloader you can use PC Companion

Can I Just unroot, update, then root the device again? Are there Will be problem with my link2sd?

A bit of a similar situation here.
I own an M2 D2303. I rooted with Towelroot (so I assume this means my bootloader is still locked because I have not done anything to it). I'm currently running Jellybean, and I'm stuck with it cause OTA updates won't work now. I rooted to remove useless apps that came with the phone back when it was tied to a carrier. I also removed some stock Sony apps (like Album because it was buggy (at least it was back then)). But apart from that, I haven't done much else to the phone. I haven't installed custom ROMs.
Anyway, I've found and downloaded an FTF file for stock Lollipop (18.6.A.0.175) and I'm worried something might go wrong if I flash this with Flashtool because I'm running a previous version of Android (not sure if this matters but I'm worried because all the guides I've found online seem to imply that returning to stock ROM means returning to stock ROM of the current version the phone is running or downgrading, but I haven't found any that suggest upgrading). Will this be safe? At this point I don't really think I'd mind losing root privileges as long as I don't brick my phone.

If you don't have xposed framework installed, wiping cache from stock recovery might help. Or try to update using Kies 3, not via OTA.
But remember, you might lose root, and if you got Knox 0x0 still, there might be no way to root again without triggering KNOX flag, if samsung pushes some patched kernel update and you install it.

I root every android device that I own and my #1 rule is never actively look for OTA updates after rooting. There's too much risk of problems. If updates come out, wait for factory images of the update to be posted and let more experienced users or developers test things first.

Root + OTA = a really, really bad idea. The first rule of Rooting, after 'RTFM', is 'DO NOT INSTALL OTA UPDATES.'

Guys, thanks for all the info you provide here. I'm a long time follower, first time poster and need some help.
I've recently rooted my new note pro 12.2 model P900 using chainfire's autoroot. I used ODIN and the image provided in chainfires zip file... root was successful. I did not flash a new ROM nor do I want one. I am probably in the minority, but all I wanted was root just to delete the bloatware. I am not interested in customs mods or ROMs. I want to stay on stock Samsung firmware, just minus bloat. I'm an operating system purist... I feel more comfortable with the stock/official op system.
I tripped knox, but I suppose I don't care. Would be great if eventually it can be reset one day. But whatever
I know you guys have said root + OTA update is a bad idea.... apparent I won't be able to do it anyway. I get that error message when I check for an OTA update from Samsung saying my device has been modified.
My question is how can I get the USA version of the current stock firmware and then the future versions of any updates FROM A TRUSTED SOURCE? Doesn't seem like I can get it from Samsung anymore . I'm afraid that if I just download a 1.5gb zip file from some fileserver on the Web I may get something that's not quite legit.
Also, is it because I am rooted, or because I tripped knox, or because I deleted stock apps that I get that message during the OTA check I tried to run?

Both http://www.sammobile.com/ and http://samsung-updates.com/ are reliable sources. I haven't checked if they actually have the firmware, though.

If you have changed the recovery or the structure of the system (for example removed syatem apps) the OTA will fail.
If you flash the stock recovery and reset or reflash a stock rom the OTA will complete and you will lose root
This mighty be a noob question, so please bare with me.
I rooted my Moto G and installed custom recovery on it(TWRP), and I'm trying to do a OTA update.
But when the phone reboots, it goes to TWRP recovery screen and I don't know what to do from there.

Sometimes custom recoveries are able to update sometimes not.

Ah yes. I used Kingroot and then used Google to get rid of the Chinese apps and install SuperSU instead.

Then you are safe, just open supersu and scroll down untill u find a menu saying unroot and from the drop down select full unroot. After that u can install OTA without any worries. Cheers

Its really very hard to say. Only Sony knows what they are doing. But be assured that you will receive the update and you will receive the update soon.
I reckon at least another month yet if not longer as even the z1 and z ain't been released yet or even all the z2's been updated.

With a rooted phone and a locked bootloader you most likely won't get the option to do OTA updates (directly from the phone). I don't. Still you'll get the notification about a system update available. Unless of bad bricks PC Companion will always install the latest Android version for your phone, overwriting the whole ROM (and thus the rooting). So just start it on your PC and plug the phone. It will tell you what to do. That applies to Lollipop as well as to any potential KK new update.
If the BL is unlocked you may want to lock it back first. For that you need the backup of the TA partition (which can be done only if you rooted the phone before unlocking the BL). Or best of all you can use Flashtool. It also has an option to download the last FTF (ROM) for each phone model (also different by Country, carrier, etc).
Regarding Lollipop our phone will be the last getting it. And Sony with its updates is unbelievably slow. We'll be lucky if we get it in September.

i don't think that OTA updated work at all. my phone has stock rom with no root and always had to update via PC companion.

So what I need to do now is just wait until I get the notification update, then connect the device to pc, and do whatever it tells me, right? Do I have to perform a full unroot or something?

The update installation, which via PC Compnion will be the full ROM, will erase the root. Because it clears and rewrites the system partition, where the rooting files are located. No need to do it in advance since PC Companion is also used to rebuild the phone. The small OTAs instead are incremental updates. If they worked root would most likely be still there after updating.

I dunno. They worked for mine before I rooted it. They became unavailable only after rooting. I am just getting the notifications, now. Which having a quota on my Internet is a pain in the arse.
I wonder if there is any FTF repository only for the OTA updates? It would be interesting to see if they get installed via Flashtool. That would save bandwidth and time.

So is there a way to make the OTA working again still keeping some rooting? Like I don't know, replace the "su" binary with the old one.
Problem #1. My phone refuses to boot into recovery. Every method I've tried ends up failing, the screen flashes for a split second, then boots normally. It's strange.
Problem #2. SuperSU is a motherf$#£&er. I've tried everything, the binaries just won't update.
I am not sure if the above problems are related, although they may well be.
I am fairly new to this whole scene, I've had a rooted Xperia M2 for a few days, the bootloader is unlocked, too.
It's on Lollipop 5.1.1, if that helps. I've tried a lot of things, flashing stock ROM, wiping device and restoring, re-rooting, nothing seems to work.
If anyone can assist me, that'd be fab.

That seemed to do what it was supposed to do with no errors, but it didn't fix either one of my problems.
Try to install recovery again.

At this point it's better make a backup and wipe all while flashing, or I could leave all the data and app because I will stay on a MM firmware?

I don´t get it, you want to keep all your data and flash other MM firmware? Then it is better to make back-up and after flashing you return your things.
In my case I prefer to wipe all data during the flash process, and even do the repair software after in Xperia Companion.

Bro you are in the wrong section, this is for Xperia Z5, but anyway, try to find Marshamllow firmware which gets OTA update for the Nougat, flash that firmware and after just do the OTA update.
and if you can´t flash through the flashtool, repair software over the Xperia Companion first, and then do the what I said above.
Also, for everyone with Z5 I suggest you to flash Russian firmware, so you will be in the first row for the Nougat update when it comes to our device. Or any Xperia device, I know that Russian firmware is one of the best for getting the update first.
