Used Flash 5.0.1 N5 Tool to update to Android 5.0 from CM 11 kitkat, after using the tool when booting the phone it boots into a endless "android guy?" loop, nothing else happens. Tried to resolve it by installing TRWP to attempt to flash a custom mod, now booting it boots into a flickering TWRP screen and nothing else. Not sure what to do

Either do a factory reset from the stock recovery or flash the factory image using fastboot. Don't use a tool kit.

I don't do pm. What specific problems are you having running the fastboot commands? Toflash the factory image it's as easy as double clicking on the flash-all batch file after you extract the factory image

If you're using the 15 Second adb install you should not have an issue with the path. If you've used the tool kit since running the 15 Second install run it again. Then go to the folder where you downloaded and extracted the factory image and find the flash-all.bat and double click that.

Decided to boot into OS X and try to resolve this used this guide (without a toolkit)

I updated the with the latest files, its going through the process now. But last night I used to a toolkit (from the same site) to flash factory image and it was stuck on erasing cache for the whole night. Myself doing it manually is now on the same step. How long is is supposed to "erase cache"

If cache isn't flashing you may have bigger issues. What happens if you lock your bootloader and then re-boot the device? Does it stay locked or is it still unlocked?

You're getting the error because your bootloader is locked, that's good news. Unlock the bootloader and follow method two of the attached. Flash ask the images except for cache. See if that works

I actually used a similar but different method to the link you sent, in progress on method 2 but, trying to flash userdata.img results in error error: cannot determine image filename for 'userdata.img'

so I was able to flash stock back on, but it still has twrp and won't factory reset and wont boot

That's weird. Did you flash the recovery.img? It appears that some of the partitions aren't flashing.

im assuming you have a xt925? where did you get a "17/10/2013" version for the 925?
i haven't seen any new versions, maybe i missed it.
The version doesn't matter because the problem is that you need to boot immediately into the custom recovery directly from boot loader the first time and disable the flash recovery script. The OS will overwrite the stock recovery every boot otherwise.

After you push/install the recovery you need to "reboot recovery" the first time, not reboot to system.
My comment is asking if you have the right recovery. I see the date on your recovery is new, I'm making sure you are not trying to flash a 926 recovery if you have a 925. You didn't say what model you have.

I see now you have a 925 as I suspected, my concern was that you have the right recovery also. I haven't seen any new version for the 925, maybe I missed it. Just make sure you have a 925 recovery or it may not work right or at all.
The edit date in your script for the recovery was yesterday that's why I asked.

i think you just need to put
fastboot reboot recovery
where you have fastboot reboot. you have to make it reboot directly into recovery, if it boots to system the new recovery is gone.

I get an error when I try to fastboot flash system system.img. It doesn't appear to write the system.img to the phone. It downloads but doesn't seem to write and I get an error that says sp space is not enough.
I have a dev edition unlocked and was trying to return to stock anticipating the update.

moto fastboot. I am using the same computer/sdk/fastboot that I was using just a couple of days ago when I wasn't getting the error. FWIW it doesn't seem to actually affect anything. I just flashed twrp, formatted system, booted back to the bootloader and flashed the system and got the same error but the phone boots fine so it must be writing the system image. I am still perplexed as to what the error is. I had never seen it before until last night.
If you're not rooted and you are stock...how do you go about doing this?

Exact same way as all versions of the phone..... Follow the guide I posted in Dev Section, it gives detailed step by step.
WAS IN LOLIPOP 5.1.1
THESE WERE THE THINGS I DID
1) UNLOCKED THE BOOTLOADER AND INSTALLED CWM RECOVERY USING (CF-Auto-Root-hammerhead-hammerhead-nexus5),AND INSTALLED SUPER SU
2) WENT TO CWM RECOVERY AND BACK UP EVERYTHING
3) DOWNLOADED CM12 LATEST (cm-12.1-20150625-NIGHTLY-hammerhead.zip )
4) AFTER WIPING DATA AND CACHE,TRIED TO FLASH CM12
BUT IT TOOK SO LONG ,SO I RESTARTED THE PHONE.WENT TO RECOVERY
5) RESTORED FROM EARLY CREATED BACKUP AND REBOOT
6) BUT THEN ALSO THE PHONE WAS BOOTLOOPING
7) TRIED STEPS 4-6 SEVERAL TIMES,THERE WAS NO USE
8) I JUST RELOCKED THE BOOTLOADER USING COMMAND 'fastboot oem lock'
9) THEN TRIED TO RESTART THE PHONE
10) THERE WAS NO CHANGE
11) THEN I UNLOCKED THE PHONE WITH COMMAND 'fastboot oem unlock'
12) BUT SIMPLE RESTART PROMPTED IT TO CWM RECOVERY
13) LATER I FOUND OUT THAT THE INTERNAL STORAGE WAS NOT DETECTED BY THE PHONE

I have a Moto G 4G (Peregrine, XT1039) and I'm trying to install some stripped down stock ROMS, which I will be then encrypting under Android. One ROM I particularary liked was lost101's optimised version, but no matter what encrypting thr device just never worked. I have tried flashing unpackaged stock ROMS via mfastboot and have also tried flashing zips in TWRP. However, presently every time I reboot/boot the device it just goes straight into TWRP.

I already tried the Identity Crisis 6 but the encryption didn't work. Even ignoring the fact the encryption doesn't work my phone still booted into TWRP after flashing Identity Crisis 6 LTE.

How do you get the ROM to boot then?
The ROM still isn't working. The flash seems successful but always boot straight into TWRP.

It looked promising. Vibrates and stays on Google pad lock screen then went back into TWRP. However, I repeated it again a second time and if by magic it works.
What I don't get is why it's working but not with the stock LP ROMS? Also why the 'system' option didn't work from the reboot screen within TWRP?

This method should work with all ROMs. I've seen this problem before reported by users. You may have to live with it, if reflashing TWRP makes no difference. I think it may be a symptom of corruption on the phone that cannot be repaired.

The default filesystem is ext4 for system. Only /data is f2fs.
Now that is sorted I need to make sure the encryption function works.

Why is in the original thread I received error messages saying the those partitions couldn't be mounted? By the way I would like to participate in making a guide for all this help I've received. It'll be useful for others so they don't mess anything up like I did.

Rebooting TWRP usually solves those mounting issues.
I know there are only few people using stockrom here, but according to this:
Carrier IQ, round 2: Motorola's Android devices are running "Qe", a process which logs all modifications to the stock OS and sends them back to Motorola
nomatter VZW or MOTO do this, i decide to remove the service.
By disabling "service qe" section in /init.target.rc will totally disable /xbin/qe running while our xt897 is booting, and this will also speed up the booting time.
we can do this by modifying the boot partition.
Disclaimer:
!! This is only for Photon Q 4G LTE stockrom !!
Most custom roms are already removed qe from boot partition.
I cannot be held responsible if anything goes wrong while using this mod.
how to flash:
adb reboot bootloader
fastboot flash boot mmcblk0p31_boot_mod.img
how to check:
every time you reboot the phone, "/xbin/qe /system" will be executed, and the result will be stored in /data/misc/qer
delete /data/misc/qer and reboot, you should no longer see the qer appeared anymore.
I also attached the original boot partition image just in case anything goes wrong.
(mmcblk0p31_boot.img is the original one)

I have already stopped qe from booting in stockrom.
You can just do a simple flash to the boot partition.
Maybe the Droid4 and Razer also have this kind of problem, but i dont have these phones.
