Extract FastbootCommanderV1.51.zip on youre PC.
Boot your phone into bootloader.
Connect it to your PC via USB cable. It will show Fasboot USB.
Copy the image file "boot" from the rom you flashed and paste it in the folder "FastbootCommander"
On windows XP you have to extract the rom file to see boot.img. On windows 7 or 8 is more simple.
Double click on "WinRun.bat".
Reboot in recovery.
Wipe cache & dalvik cache.
Enjoy.

It might be because we lack s off, I don't know, but can you try using fastboot and see if that works? There are guides about this in the dev section

if you want to go thru exact steps for cwm we can, but you need adb/fastboot working on your pc, and knowing how to use them. I won't have time tonite for a tutorial on that, but plenty of info out there.
also on phone make sure under settings/power fastboot is unchecked. if you are going to use fastboot to flash cwm you need usb debugging check under settings/dev options
easier way is to flash twrp recovery

with twrp you can flash radios and most roms without flashing kernel thru fastboot
always have a nandroid and sdcard bu before doing these things
Yes, I've done that already uh sing hassoons tool kit. Probably just stick with reg cwm. Not on recovery much anyways. Have used cwm for a couple years. I tried the twrp rec. For a few minutes.

Hi I have used the tool kit, but some of the recoveries there don't work. I found this file online after searching and it does work with my HTC One S. This is touch recovery, pretty good, actually.
You can just flash the .img file through:
a) adb command(fastboot), might be faster for you.
or
b) you can put this file(extract it first) into the "data" folder of the tool kit, but you will have to edit bat file to be able to integrate your new .img file with the UI. I did this way.

This link also have stock .img you might need in the future. I tried both the recovery and stock files, they both worked well.

What carrier are you on? Is it 9020a or 9020t? Are you on the stock rom and stock recovery? Have you manually looked for an update? (Clearing Google Services Framework data then going to Settings > About phone > System updates)

Go to the Settings, Applications, swipe to all and search for Google Services Framework.
Then clear data.
Still its showing system is up to date

Root not required to update factory images, but device must be unlocked (see step 9)
Install Android SDK Tools
When SDK Manager runs, select Android SDK Platform Tools and Google USB Driver, see attached pic
If missed, run SDK Manager again as Administrator
Download Google Factory Images for your device (eg. sojua for i9020a) and JB4.1.2
Extract (7-zip or whatever) the tar file (.tgz) into C:\Program Files\Android\android-sdk\platform-tools folder
Open Windows Prompt, change directory to platform-tools folder
Put your Nexus S in Bootloader (fastboot) mode. (Power off, press power-on while holding Vol-Up)
Test fastboot connectivity, should show your nexus device

Unlock bootloader if not already unlocked. This will wipe all data. So backup first.
Code:
fastboot oem unlock
Run flash-all.bat. This will flash bootloader, radio(baseband) and system rom. You can execute the commands within manually if desired.
To root, I like the manual way.
Download Clockworkmod Recovery and save into platform-tools folder
Download Superuser and copy into SD/USB of your Nexus S.
Boot into fastboot and flash Clockworkmod Recovery
Code:
fastboot flash recovery recovery-clockwork-5.0.2.0-crespo.img
Select RECOVERY in fastboot menu and boot into clockworkmod recovery.
Install zip from sdcard -> choose zip from sdcard, select the Superuser-3.2-arm-signed.zip that you copied in step 2.
Reboot and you are rooted.

and i dont have OS in my htc!

Don't wipe system, you don't need to wipe the internal SD Card either.
Wiping system wipes the ROM.
Restart into recovery, connect to pc, mount usb memory, copy a flashable rom and than install via recovery.

Download cm10.1, MIUI or something like that on your pc and copy it to your phone. If you are not s-off, you will have to extract boot.img from the zip file before, flash it via "fastboot flash boot.img" in fastboot mode and install the zip file via recovery afterwards.

most are available through a flashable zip, those you can flash via your recovery. very few arent meant for all to use and are kept in a .img format, so those you flash via command line(but can flash via the flashify app as well).

you will lose root, but not your data.
just reflash the custom recovery in fastboot, then supersu from the custom recovery.

OK so I install using the CWM then when it installs I lose that beacase of the ota. So Install cwm back then root using fastboot?

Yep, sort of. You install cwm via fastboot but then you root via cwm by flashing a zip that has the root files in it.
The best bet is to get fastboot set up now before doing anything. I know it may seem daunting but once it'a set up, it's done and once you've used it, you'll realise you were worrying about nothing

OK thanks. Just one tiny question that I need explaining. How do I install CWM through fastboot. Do I download the zip of cwm and boot into fastboot once I'm on 4.4.3 using the button sequence power - then install?
Do I need to install cwm if I don't want root? And in cwm do I just flash on top without clearing data and cache

So a couple of things to clarify.
Ultimately, cwm is an .img file (a bit like a cd image). If you have a flashable zip of a recovery, it will contain a recovery.img.
Other flashable zips that contain .img files are kernels (boot.img) and radio (radio.img) but most other flashable zips such as ROMs and mods do not use image files.
Fastboot is a command line tool that is used to flash image files outside of flashable zips. So if you have a flashable zip of cement you want to use, you must extract the recovery.img
Fastboot works in 2 halves. Half of it is built into the bootloader of your nexus so to use fastboot you must boot into the bootloader and connect via USB.
The other half is the command line tool which is a fastboot.exe that you put on you computer and access via cmd (command prompt).
To use fastboot once it's configured, it's quite easy, you just type "fastboot flash" followed by the partition you want to flash too and the name of the file you want to flash. Usually you will only flash system.img, boot.img, radio.img or recovery.img and each flash to the same named partition.

So I extract the cwm.zip and find the recovery IMG. Boot into fastboot (thorough my phone or computer?!?!!?!?????) And install then its finished......

But once I install 4.4.3 will i still have my data? I might hold off rooting for the time being. I have the freedom app allowing me to have in app purchases so in 4,4,3 will these purchases still be there?

It depends how you do it but if you're using an OTA file or flashing the system.img and boot.img you won't lose data.
Only flashing a userdata.img which overwrites the data partition will loose your data

I'm using the cwm to flash the ota.zip cause I decided I am no longer going to root. Can I not flash on cwm???????
