"Factory Reset" will delete all files on /data except /data/media.
"Format data" will recreate the filesystem and run a secure erase (which takes more than an hour) - this deletes everything on /data.

Does selecting the "wipe data" via clockworkmod recovery also wipes my stored pictures and music or does it only wipe all the OS data?

Nothing will wipe your stored pictures / music or SD card unless you partition your SD card.
Wiping factory settings is the ONLY one that would wipe your OS data.
If you want a full wipe.. wipe dalvik / factory / cache.
Wiping dalvik / cache won't do anything but if you're experiencing slowness, wipe those.. you dont really lose anything

Your internal sd-card won't be erased. Just all of your apps will be deleted, the data of them won't.

I was wondering if the "factory reset/wipe data" from the recovery menu deletes the /sdcard folder? I did this multiple times on my Nexus 5 and my photos, music and stuff are still there, same with everything in my download folder. Is that normal? I did a factory reset on another Nexus 5 and all data was gone, I had to re-login to a lot services and photos are not on the device anymore, just on google+. Is that the way it should be?
Which recovery did the other n5 have?
Twrp doesn't delete anything from the sdcard if you chose factory reset.
it had automatic restore activated on both devices. I assume the Nexus 5 factory reset should delete the /sdcard folder. Its just a virtual sdcard on the nexus 5. I does not have a sd slot. how would you be able to delete everything from the device? I'm just confused why one nexus 5 wipes the sdcard folder during the factory reset and the other doesn't. is it a bug? or is there a setting which on activation, preserves the /sdcard folder during a factory reset?

factory reset on custom recoveries only delete /data, and /cache files and folders(EXCEPT /data/media folder, since its the internal sdcard)
factory reset on stock recovery formats /data and /cache, which deletes the folder media inside data(which is the sdcard, /sdcard is just a symlink for bad applications which have /sdcard hard coded in their file calls)

So I'm on twrp recovery (rooted Oneplus 3T) and i do a lot of moding which often results in bootloops, so I resort to my backups made in twrp. I was wondering if I'm doing a clean flash of a new rom and it fails, do i still have the backups?
Factory reset wipes only Data , Cache , and Dalvik.
If you select Advanced Wipe and then wipe the Internal Storage or select the option Format Data from the Wipe menu then you will lose your backups (and all your personal data too ) as they are located in Internal Storage/TWRP/Backups.

What if you selected Factory Reset from Android Settings? Does that delete the TWRP directory (folder) and its contents as well (which contains the Nandroid backups)?

Yes, if your TWRP backups are stored in internal sdcard, factory reset from settings will wipe the internal sdcard and remove your TWRP folder and the backups contained in that folder.
BUT...
If your backups are stored on external sdcard, they will not be wiped by factory reset from settings, they also would not be wiped by factory reset from TWRP.

Yeah... If you don't have SDcard, make sure your NAndroid backups or ROMs are backed up on your PC or external hard drive. Otherwise you cannot install/flash your new ROM which includes the android system.

Or, you could just factory reset in TWRP, factory reset from within TWRP does not wipe data/media, otherwise known as user storage partition where the TWRP folder is stored, therefore, any TWRP backups stored in the TWRP folder in your internal sdcard will not be wiped by the factory reset process from within TWRP.
However, factory reset in TWRP does wipe data/data partition, where user settings and user installed apps are stored. If your ROMs are also stored in the data/media(user storage partition), they will not be wiped by the factory reset process from within TWRP either.

Can i don't wipe the "internal storage"? By doing this, my previous rom, will be completely erase or not? You don't necessarily have to use the advanced wipes, what you are trying to do can be done with the default wipes, the default wipes are: wipe data, wipe cache and wipe dalvik cache. The default wipe can be done just by selecting the "Wipe" option, then, on the next screen" at the top it will say "wipe data, wipe cache and wipe dalvik cache", at the bottom, there will be a slider, just swipe the slider to perform the default wipe. You can do the same wipes by choosing the "advanced wipe" option, then select the data partition, cache partition and dalvik cache partition, then perform the wipe. Custom recoveries are designed to wipe /data but not /data/media, /data/media is where all your stuff in internal is located, that does not get wiped unless you choose the advanced wipe and then select the internal storage partition when performing the wipe.
Your /data/media will survive through any wipes or flashing that you do in TWRP, it will never wipe your personal data unless you specifically instruct it to.
