I believe I was on Android version 4.21 rooted, messing around in the settings I accidentally clicked on check for update, I meant to tap the don't update and clicked on the wrong button. Now I am on version 4.3 and it shows the superuser icon but keeps giving me this error. Has anyone been able to fix it ?

There is an entire thread dedicated to it. People have managed to get root, but the bootloader gets locked. If I'm wrong, feel free to correct me.
And a correction to your statement: you're on Android 4.1.2. Not 4.2.1.

Whenever I try to do a Software Update on my phone, the screen turns black and then a second later a notice pops up saying "Unfortunately, settings has stopped". I am running CleanROM 3.0 on an Android version of 4.0.4.
If there is anything else to mention please let me know.

I have to disagree, this will not help. Color Green is trying to check for OTA's via Settings/About Phone/Software Update
Color Green, why are you trying to do a software update on a custom rom? Scrosler (CleanRom dev) removed the file that allows you to check for Verizon OTA's. Pretty much every dev does something similar. This happens on purpose so you do not receive constant OTA prompts. If you want a software update, Odin to stock and accept them. No custom rom will allow you to successfully update via OTA.

Ahh ok. The file that was removed is "sdm1.0" and there's possibly another file as well. Even if that file was present and you were able to "receive" an OTA prompt, it would fail because you have a custom recovery installed. That same custom recovery you used to flash CleanRom is the same one preventing Verizon OTA's from automatically installing.

Never ever OTA on a custom ROM.
Just like previous guy said, if you want to OTA you need to Odin back to stock. There a guide in the development section called "how to root and more" or something. Follow section 6 of that guide to Odin. It's a very simple process. I'm pretty sure you lose root, boot loader gets locked and your custom recovery goes away.

yeah....you'll have to wait for the dev to cook in the 4.2 upgrades......the first ones to ever get the upgrades implemented is AOSP/AOKP roms because they're essentially barebones android, but with some added tweaks
in the case of the jump from 4.1.1/4.1.2 to 4.2, not much is being added except for the new camera with fully functioning libs, fully upgraded gapps, a new 4.2 keyboard w/ gesture typing, and a few other things as well as polishing up things that are already present that needed polishing from 4.1.1
On my lockscreen. I haven't seen this on any JB ROM I've ever ran. Can I get rid of it?

It is part of the VZW modifications. You must have root to remove it.
Navigate to "/system/csc/" and rename "customer.xml" to "customer.bak".
Restart your phone. The Lock icon and "verizon wireless" text will be gone from your lockscreen, and you will also have the bubble notifications back.

Is there a way to manually disable the help dialog? I unchecked the option on my lockscreen settings but I'm still getting it. Anything I can freeze or an extension I can alter?
Edit: Freezing Help 1.0 with TiBU worked.

I'm running the latest official OTA (rooted - used VooDoo's OTA Root Keeper prior to updating). Stopped it by freezing Help 1.0 with TiBU.

I performed this trick, and the lock icons were removed. However, I also lost 4g when this was done. Is that normal? I restored customer.xml and got 4g back immediately...

No thats not normal, never heard of anyone having this issue. As for help dialog did you uncheck it in settings>lock screen?

FYI, not only did I lose 4g, but I also would not connect to that tower at all. I was stuck on 3g with 1-2 bars. Restoring it got me back to 4g with 4-5 bars.

I don't know if I am going about this wrong or... but I am rooted, at least i flashed a rooted JB version, but when I use Android Commander, it says that I do not have root access.

I was awakened to my Verizon S3 saying it was about to install a software update. I fear this is the Jelly Bean os and I don't want it yet. I wanted to cancel the install but it only let me delay it. I've been searching for a few days but no luck finding a guide. It's going to install tonight if I don't stop it. I let my Fascinate upgrade and it went to crap.
My phone is rooted stock.

Yup, rooted and unlocked. Froze the file, now what? What will happen when the installer tries to install it. When I look at the update in settings now, it freezes up and force closes.

Then you're all set, that's supposed to happen. It won't prompt you to update later or at worst it won't prompt you after the time you specified it to remind you.
I was on VZWBLK3 for awhile as I haven't been using the GS3 after getting a new phone. So today I went to update it and it updated from VZWBLK3 to the latest VRBMV1. The previous update was supposed to bring Multi-window from what I read. But it's NOT on my phone and the update went smoothly.
It's not in settings and it's not in the notification bar toggles. There's no EDIT feature for the toggles either. I tried booting into recovery mode and doing a factory reset and it's still not there.
Anyone have any clue why this is happening or what I should do?

Probably just hasn't pushed to your phone yet. You can skip one, doesn't need to be one by one. My gf just got the MF1 update a couple days ago.

Currently stock unrooted 4.1.2 for some tests. When I odin'ed back to 4.0.4, I went to settings, about phone, system updates: check for updates and it popped up per usual saying I had an update. I said yes and it preceeded to download. When it had finished it asked another pop up asked to update with the freshly downloaded software. Where does that downloaded software get stored? I wanted to download the new 4.3 system update so I could copy it to my computer and get to investigating but after I download it, I do NOT want to update my phone with it. Wary of anything to do with it because it has locked down and bricked a lot of peoples devices now. Links, pointers, suggestions and all greatly appreciated. Just saw some of the members discussing the dwv blocks which turned me on to this idea.

OTA updates save to /Cache/FOTA after they are downloaded. Btw, we have two 4.3 threads in the General section devoted to our latest OTA. One is titled 4.3 discussion thread and the other is titled along the lines of "4.3 is arriving in October." Both have plenty of discussion going on and are your best bet on following progress on the 4.3 OTA.

Excluding the ADB part, that's what I did lol I switched to my rooted VRBMF1 rom and did so. OTAs are a two step process. First, it asks if you want to download the update and then once it downloads you'll receive another popup asking if you want to install it at which point you can select Later or Install now. If you stay on stock though, and if you move that update.zip from /Cache, it will repeatedly ask you later to download again so freeze/rename system app "sdm 1.0" if you don't want it to autoinstall if you're asleep or away for too long.
