Can you run a custom kernel with the factory or updated ROM given?

When I install a custom Rom which works with custom Kernel do I install the kernel automatically too? Or I need to manual install the kernel?
Normally the kernel is included in the ROM. If not flash it manually
The kernel will be included in the rom you flash. Whether or not its a custom or stock kernel is down to the developers preference. If the kernel included is not to your liking you can flash a different one.

I don't really understand roms with built in kernels. Say you flash a kernel then flash a rom with a built in kernel. Does the built in kernel replace the previously flashed kernel?
And do all roms have a built in kernel?
without kernel the ROM can't work. It is a bridge between applications and the actual data processing done at the hardware level.
- you can always have one kernel to the same time
- every ROM has a kernel included
- you can flash different kernel after flashing a ROM

Ok so a built in kernel always replaces the existing one?
if you flash a Custom ROM you have the kernel which is included in the custom ROM
And after this you can flash a differnt kernel if you want
Im about to flash dirty unicorns 5.0.2 . I already have twrp recovery and have downloaded the elementalx 2.08 kernel.. Do i have to install kernel in order to install the rom or everything will be fine with the stock lollipop kernel?
Usually the ROM is packed with the kernel that is compatible. So every ROM has it's 'default' kernel You can replace it with ElementalX afterwards though

BUT it's ALWAYS better to read a few pages from the ROM's thread before flashing it.
Actually if you flash BlissPop rom today then your device won't boot (issue with stock kernel). So you must flash a custom kernel to be able to boot to Android.

When I flash the new Zip I get an Bootloop when the device optimizing the Apps.
