[Q] Lose of Root - Asus Transformer TF700

I have searched and not found this specific issue.
I believe my issue may be associated with BusyBox but wanted to confirm before I go through the entire process again...
1. Was at JB 4.1.1. downgraded to ICS, rooted and went back to JB.
2. Root lost. I assume due to forgetting to establish a root keeper.
3. Moved back to ICS, rooted, established root keeper (Voodoo RootKeeper). Moved back to JB.
4. Verified root with RootKeeper, Titanium Backup, Root Explorer SuperUser Elite 0and began reloading apps.
5. I installed BusyBox.
6. BusyBox now reports that the device is rooted.
7. However RootKeeper, Titanium Backup and Root Explorer all report that it is not.
Q #1 - My guess is that BusyBox overwrote something. Is that reasonable? Or is it something else?
Q #2 - Could it have anything to do with SuperUser Elite which I am also using? Is there any compatibility issues?
Q #3 - Although I'm getting fairly good at the process, once I go through the process and verify root under JB are there apps I should not reload?

I recommend the real root test - can you get a root shell, e.g. via adb or a local terminal emulator?

[Q] Titanium Backup not working after root

Thunderbolt: after rooting, I can run root manager, flash thunderbolt cwm, boot into cwm and backup/etc. However, when I try to run TiBackup or Screen Resolution, or even terminal/su - access denied, device not rooted.
Anyone else experiencing this?
EDIT: read in another thread (search was not working when I posted this originally) to go to problems in TiBackup, then update busybox...
Go into rom manager. Download SU and flash it in clockwork. Should fix ya.

You could search market for busybox and install busybox and install busybox 1.18.3 then try
Just click Problems? in the bottom right of Titanium and let it install busybox for you. I was able to do that and restore all my apps.
Seems like you solved it for you, but for future reference for others, if you're having issues with Titanium only, it could be a the busybox problem, but if other root apps give issues (like Root Explorer can't mount /system as r/w), then the issue is with su or SuperUser not being installed properly.
I had to reboot twice after rooting before SuperUser apk got the notification requests to allow Titanium and RE to get su rights. After that, no problems.
In a nutshell, if you're not getting the SuperUser pop-up request on apps the first time you run them, your su isn't working right yet.
Delete please.

[Q] Is a Partial Root possible?

Please excuse me if this has been covered elsewhere but I have done a search and can't find anything that applies to my Transformer or the problem I have.
I used Razorclaw to root my Transformer when it was on Honeycomb, and Voodoo OTA rootkeeper to retain it when I upgraded to a later version of HC. And then again when the first ICS update came out. However when the .17 OTA came out, in my haste to try and fix the problems that came with the first ICS update, I hit 'install' without thinking. I should have made sure voodoo had a fresh backup and temporarily unrooted the TF (as I had done on previous updates).
So after the update I checked with both Titanium Backup and Voodoo which indicated I did not have root. I selected the 'restore root' option in Voodoo and it then indicated I had regained root access.
So now the three apps that I had granted root access prior to the upgrade (Titanium Backup, ES File Explorer and Voodoo) still have root access, but whenever I try a new app that requires root it says I don't have root. And checking in Superuser the 3 apps above are listed as allowed, but no other requests are even logged.
So my question is how can I have some apps that require root working, yet new requests are denied? And is there a simple way to fix it? I don't want to uninstall Superuser in case that loses me root completely (and permanently) and when I try to update Superuser it fails to gain su and stops.
Edit:TF is running Stock firmware, just rooted.
Look to see if you SU in system/xbin if not look in system/bin and copy SU from there to system/xbin

This did not fix it I'm afraid, but thank you for your suggestion. It's almost like Superuser is frozen and won't allow anything else root access. I see there is a 'Superuser Update Fixer' App on the Market (oops I mean Google Play Store) but I'm not sure if that will solve the problem I have as it seems to require root access to work...

Try running ViperMod (option 1) again to get full root.

I don't think you have root. I had same thing happen, literally almost exactly and its because I did not have proper root. Use vipermod to get root back and you'll see everything will work like normal

Thank you both baseballfanz and eminembdg (I pushed the thanks button) Vipermod Option 1 did the trick. I now have full root access restored. The biggest problem I had was I couldn't find any Win7-64 ADB drivers so had to go and pull the old Win7-32 laptop out to get everything to work properly.
Still can't see why I had partial root permissions though. I thought it was all or nothing. Kind of like being a bit pregnant.

[Q] I have root but can not accept root access for new apps.

I rooted my phone back on ICS and when I updated to Jelly Bean, I used root keeper and restored the root. Voodoo rootkeeper says that I my device is rooted. My titanium backup shows that I have root and the program works perfectly Lightlow has root and works perfectly. The problem is that I can not grant root permissions to other applications. Superuser is installed, but shows outdated binaries.. I tried to update them but it says no root. Rootchecker also says that I do not have root. What I dont get is that the programs I already granted root access still work but I cant add more. Any ideas on what is going on? Thanks!

(Guide) Take OTA and retain root

Alright so I was looking to take the ota as the p-rom description states you should have the newer build and I want to start using it and the Xposed framework. Here is what I did to retain root.

1) Delete modified SystemUI and replace with original (if applicable)
2) Freeze TricksterMod bc of on boot settings kernel modification (if applicable)
3) Unfreeze ATT OTA files in TiBu
4) Download Voodoo OTA Keeper, backup current root and use temp. unroot

5) Go into Superuser / SuperSU and uncheck enable Superuser
6) Go to Software update and take ota
- On reboot it said custom for me, but installed OTA without issue
7) Restore root file in Voodoo, check Superuser enabled box in Superuser/SuperSU
8) Download Root Checker and check root access
- You now have the new firmware without having to reroot the device or use Odin

I was already rooted using that script and wanted the OTA as I described above. I didn't want to Odin stock to take OTA or use a file explorer to delete busy box and su in system/xbin (unrooting the device) only to then reroot using motochopper. This just seemed easier to me. The first 3 steps are case dependent on what you have done to your device. I had kernel tweaks, modified SystemUI and frozen ota updates, so I had to do those, but most just need to do 4-8

Strange Root behavior - New apps can't get root

I have had my tablet rooted since I got it pre-4.2.1. I was trying to setup TWRP as I finally decided to ROM my device and ran the unlock tool.
However, once I got past that and tried to use goomanager and TWRP manager, I realized apps were not being provided root any longer. However, the old apps that were approved in Superuser continue to get root and think that they have root, such as Titanium Backup, SManager, ES Explorer, etc. They continue to function as expected. However in SuperUser the logs have not updated in quite a while.
I've done several steps and reviewed a few related threads. Changing the prompt settings have not done anything, and I've tried several combinations of setting it to allow, setting it to prompt, rebooting etc. To confirm root is actually working I ran SManager and ran /system/bin/su which does work, and causes SuperUser to show new root access. Along the lines, I've nuked my dalvik cache using SManager and rebooted.
However, nothing else updates the logs, and new apps do not get root. Based on some other thread, I used voodoo OTA rootkeeper to remove root and then ran motochopper. Root came back, but continues to have the same behavior. SuperUser is unable to update itself, although it does show the binary as up to date. When I try to run an update anyway, it fails at the getting root step. SuperSU, rootchecker, android root toolkit all fail.
I am hoping I can figure out how to fix this, even though I unlocked the tablet, I'm traveling and not in a position to flash in TWRP. Since running SU works and previously approved apps also work - I think there is someway to restore full root capabilities. Any suggestions are appreciated.
