I used this tutorial to restore stock version from Cyanogenmod mod.
In this tutorial it's said "You will be unrooted after this procedure" - it is still unrooted, but room is new!?

Is there anything else I should downgrade / upgrade so I get original version. Right now I still see that my device is rooted. Also I still have some problems when I boot my device like before.?
Try manually flashing each partition, including userdata.img file, and factory wrote before booting the ROM for the first time.
After a proper flash, root should be gone.
Just do flash-all using a factory image from Google.

Hi!
I rooted my Nexus few months back from now with Fastboot recovery. I got my Android ICS update 4.0.4 last week, I tried downloading it, I downloaded it, then it said rebooting for install. But my Nexus S freezes at Google logo with my unlocked lock sign. I have tried installing it many times, but all in vein.
Please somebody help!

If you're rooted, why dont you just use the rooted method to install the update. Someone made the update flashable. Its in the development section.
either way, pull the battery to see if you still have your recovery(volume up and power button)... if so, then restore to your latest restored point, hoping that you did make a backup
Then download the newest ICS update and just flash it the rooted way.
But if you insist on the official, unroot and then get the update via stock recovery method

Are you using the latest version of CWM?
If you've got a modified system image (including root), you should not use official upgrade packages. If you want to update the rooted system, you can use unofficial packages (in CWM). To boot a system, please start your recovery and flash a proper (4.0.4, unrooted or rooted, signed or unsigned) system image. If you erase the data partition all of your data is lost!
If you have stock recovery, then only signed images can be flashed. To be able to flash unsigned images you'll need CWM, which can be flashed through fastboot.
By the way official firmware can be downloaded from Google. Important! All of your data (including USB storage area) will be lost after the full upgrade with fastboot!
I've got a Nexus 5 on Lollipop that's completely stock except for running franco kernel. Haven't touched it for awhile. If I check and there are any OTA updates available, will they install successfully?

Is there a way to manually flash the OTA, or to install it one way or another, without having to revert to stock kernel and unroot and then re-root and re-install franco again?
Edit flash-all file and remove "-w".
Save the file and flash it from fastboot

As of Lollipop, the OTA method has changed and instead compares the checksum/hash of the entire /system partition, as well as the boot and recovery partitions. The "old" pre-Lollipop method was to check the specific files it cares about rather than sum of the entire partition.
The best way for you to update is download the factory image, extract it then flash the boot and system images using fastboot while your device is booted into the bootloader. You may also want to flash the new bootloader and/or radio. Don't flash the userdata image as it will wipe your /data partition (which the internal storage also resides in), unless that is something you want.
After that, boot into your custom recovery and simply flash the latest SuperSU and if you want to, a Lollipop version of the kernel you want. Files required by SuperSU/root access reside in the /system partition, which prevents an OTA update, and is overwritten when flashing a factory system image. A KitKat kernel won't boot on Lollipop, and a custom kernel also prevents OTA.
OTAs are really only for those who have absolutely no software modifications (and are not informed enough to be able to flash manually) and is honestly the worst way of updating.
when i unlocked my xt1550, i made a twrp backup of unmodified stock rom. and today i restored it. i got 59mb update but it always fails (yes, i restored stock recovery.) any idea what should i do other than reflashing stock firmware?
You need to flash the latest stock firmware available for your device. That's the only solution in your case.

I think we're in the same situation.
I also unlocked my phone, installed TWRP and Magisk on stock system and did a NANDroid Backup before doing so.
In order to get the OTA I restored stock recovery (which i had to extract from OTA, since i forgot to back it up) and started OTA.
--> Red Triangle!
Even after restoring stock NANDroid the OTA wouldn't install.
My mistake i think was that i didn't kept the stock system read only when i did the backup in twrp and swiped to allow modifications.
According to some threads here, even mounting the system r/w would break OTA functionality.
So since i also have no RUU for my device, i don't have the chance either to go back to stock. Maybe you did that mistake too.
The only way i can think of now, is to go temporary S-OFF, change CID and MID (to 401 international for example), flash Firmware and run the RUU for it.
But i'm not sure it'll still work after flashing the firmware.
Can anyone maybe confirm this way would work?

So I decided to update my phone ot the latest version, but since I have TWRP installed when I downloading the update it reboots to TWRP, thinks for a second and then goes to the main menu. Never does the install. Anyway I can go about installing it or do I need to install the stock recovery? If so does anyone have a link to the stock recovery.
You need to be stock (not rooted) to take updates. You'll have to flash the phone back to the original firmware, take the updates and then decide if you're going to reroot. BTW just unroot in will not trick the system. You need to have an untouched system partition. If you unroot you'll still have a marked system. Only ruu can undo it.
If you are s-off or unlocked bootloader then don't change them. It's not necessary. If you have manually locked or relocked your bootloader I recommend unlocking it before you flash the firmware to avoid any problems later on.
Find the ruu in zip format and go from there.
