Hi! For that people who want to flash recovery but no custom counter, I used this app. https://play.google.com/store/apps/details?id=de.mkrtchyan.recoverytools download rooted firmware and then flash recovery with this. You can backup your efs before. Edit :reboot in cwm and flash rom. With hardware buttons doesn't go.

Flashing CWM doesn't affect your root wether you're rooted or not, You can simply flash CWM, It won't affect your root.
Just flash it via Odin.

You don't need root for flashing custom ROM
You just need unlocked bootloader which you already have done.
For rooting you can place supersu.zip file in phone memory & install that zip from recovery option

There is no accessible stock recovery on Xperia phones, the actual recovery partition will still be there. Dual recovery is installed on the system partition.
If your bootloader is locked you will be able to OTA, but you will lose root. The best thing to do is flash a pre-rooted flashable zip in the dual recovery you have. As soon as there is an update you can make a new pre-rooted flashable zip using PRFCreator.
