You need to install ADB drivers and close any program that use adb (Flashtool, Pc companion). Drivers you can find in Flashtool/drivers folder.

I have done this

Do you have Developer option On? Have you granted permission to adb on your phone? I had it installed on my XJ without problem, but now I'm using CM kernel to boot in cwm and flash stock to boot normal since I unlocked my bootloader.

what u mean about "just flash the kernel 4.4.4" ? kernel from stockrom or this one "[D2303]Download for KitKat 4.4.4 (only RIC disabled)" ?
if you have the D2305, you need to flash the kernel for your phone (soft).

I flash 4.4.2, later SU and finally 4.4.4. After reboot I don't have root. Why?
After flashing the 4.4.2 kernel on D2306 and reboot the system, all I see is a black screen and hear the sound of the starting system.
Yet I managed to turn it off several times, and "try" start CWM (and also tried to start the CWM via ADB), but always useless.
My system is 18.3.1.C.0.21. I believe that does not work for this version.

xperia e3 in state of soft bricked..!!

heyy guys,,my xperia e3 is stuck on sony logo...its bootloader is unlocked..flashtool doesn't recognizes it in flash mode(however, the green led lights up in my phone) but the flashtool is able to detect my phone in fastboot mode...after searching on the xda forum i got to know that i should flash the kernel.sin and system.sin(provided in stock rom.ftf) but when i flash system.sin through fastboot nothing happens and i m providing you with that log of flashtool... please help me guys as it is or rather was my only phone and i got it recently so no chances of buying another...PLEASE HELP..!!!

Me too same problem.
I solved my problem by flashing stock firmware using XperiFirm icon in the same line as that of the THUNDER and BLU icons. It is the last icon with black background and XF in the front. Looked at the location I'm in and flashed it. Then tried rooting according to @vinay and @Raproid methods. I did root it.

First you need to extract Boot.img file from ftf file here is the guide , (don't make flashable zip).
Now after getting Boot.img file place it in C drive,Now open Flashtool , Connect your phone in fastboot mode,led color change into blue colour.
Now click the Thunder icon Select Fastboot mode and OK
Click on Select Kernel to Flash
Go to bottom in the little box u see *sin change it to *img(if you don't do this you can't see the boot.img file)
Now at above screen find the Boot.img file in the C drive Select boot.img file.
And now click the Open button ,In just few seconds boot.img will be flashed.Now close the Fastboot window, go back to Flashtool check the log ,if you see no errors then Switch on your phone.

I have the same problem, my xperia its not recognized by my computer in the flashmode, and i cant enter to cwm or anything, if someone post a solution would be awesome.

How to make it?
Actually you just have to tell me what model you are and what firmware version. I will take care of the rest. It would be really helpful if you would send me the kernel.sin found in the .ftf for your device. To do this all you need to do is download the specific firmware and open it with 7-zip or winrar and extract the kernel.sin

Yeah, I need to work a bit more on the recovery, I will upload the recovery when i fix everything.
I had a Xperia tipo bootloader locked, and i installed a cwm but not in the kernel, is there Amy way to do the same in e4 with twrp

Ok, first be sure that your Bootloader is unlocked, on dialer type:
*#*#7378423#*#* -> Service info -> Configuration -> Rooting status :
Bootloader unlock done
Then download TWRP form here:

To boot into fastboot mode, you should turn the M2 off and connect it to your computer using a USB cable while holding down the Volume Up button with the other end of the USB cable already connected to the computer, the led light should turn into blue.
Flash the TWRP recovery running:
fastboot flash recovery /path/to/the/twrp.img

My problem with flashtool was that I couldn't unlock my bootloader, It was some folders and files that made me unable to do it. Try to find on YouTube "Fix bootloader on Flashtool", something like that, probably you will find... It's simple to fix. Hope I have helped.... Sorry about my English!

Can't enter in recovery mode, tried everything

I am trying to enter in my Z3 recovery mode, but seems to be hard.. I tried via hardware buttons, via adb reboot recovery, nothing works.
I have my bootloader unlocked.
Then I tried with TRWP and I get this message:
