It's because the apps are loaded after your launcher has started. To fix this move your apps to your internal.

Check if lib files are presents in /system/lib.
Check permission too (0644)
U have to reboot then , after that Android goes update itself and load every news system apps
Try setting permissions then rebooting. If doesn't work try fixing permissions in cwm.
Cheers

Fixing permissions from CWM solved the issue for me
try system app remover.....it has an option to move regular apps to system.....but it needs the app on phone memory not on ext partition.....therwise itll just crash
First a BIG THANK YOU, FJ for the great job.
I have some problems with a build from 16.07.2012
First i can not move app to SD. I can move only 5-6 apps, and no more, so after i installed 10 apps my storage was going to full. /Sorry about my bad english/
I have tried to install Link2SD, but it says Link2sd is updating and did not have icon of it. I lost my PlayStore and have to reinstall the build. After that it was the same problem with a Link2SD and moving apps. My second partition is FAT 32, because the previous build and Link2SD did not work with ext partitions. I see that the second partition after moving 2-3 apps is empty.
When i click on Manage Apps it is closing and nothing happen. After 4-5 times of clicking it is opening.
The Cam is working well, Camcorder too.
I have a problem with a virtual keyboard. It shows for a while and is hidding.
I have tried many ways but still can not flash it. I am an amateur. but I can not ask in the official topic. My posts are not enough.
Can you give me detailed instructions please?

You must have OpenRecovery installed.
Just download the build and gapps. Copy in the Updates folder of OpenRecovery. Go into Recovery mode
Apply Update, search for the file that u have copied.
After Update do 3 Wipes
after that install gapps
Did you find any solution for missing apps problem?
I tried this build couple of times. Its pretty great. Sync with Google-account didnt work but biggest problem was that app thingie.
Everytime i rebooted the phone,(or it rebooted itself) after the CM9 booloader logo a box appears saying: "Updating Android. Optimizing apps xx/80".
When the phone finally starts, ALL my installed apps have vanished. Every time. And the are installed in the phone, not on sd.
Is this a common problem?

The build is great. Google account sync works by me, but the problem with apps still persist. I have tried a couple of gapps but is the same.
I'm waiting for the new builds or for JB )

Yes it is! Beautiful and fast.. Well, loading of the main screen took 4-5seconds when sim-card was in the phone.
Except that, build was faster than Froyo I used. Hope it gets fixed soon.
Is the smoothness of this rom,the same as froyo??..i mean is it stable enough??..
Question for CM9

I don't see a picture attached.
Is your storage full or close to full? My phone refuses to download apps and updates when there is about 200mb left on the system partition.

There can be another scenario
Maybe there is an update of Google play or services framework going on in background.
wait for sometime it should work.
or your memory would have filled up completely. delete some apps.

I had problems with google play store too. Then I tried this fix...
I downloaded root explorer, then copied the file
"Vending.apk" (Goolgle market) - not really matter
what version to /system/app (You need to press
the "mount RW" before).
Then changed the permissions on that file (Read to
All and Write to Owner alone).
Once this was done you MUST reboot and after the
reboot it will be working great.
It couldn't hurt trying...
Hello guys,
as in title, my device is htc Chacha, i was trying to change my status bar color from white to black,
i used root explorer to copy SystemUI.apk and edit it, i've changed "statusbar_background_opaque.9" and "status_bar_background.png"
with paint to make it full black, when i copied it again to system and restarted the status bar fully disappeared,
not this only, when i copied the orginal SystemUI.apk "non-edited" back to system it didn't appear again, so it's hidden till now
what should i do ??
You either did something wrong or you set the wrong permissions Fix permissions via CWM and your good to go
Hit thanks if I helped

Download "Rom Customizer" from google play store. It's free. And install it open it. Select flash/install from internal SD - And then select your original SystemUI.apk. Then press Yes - and then select System. After complete press OK. Go back And reboot your device or do a HOT Boot. That's all...
Worked!

Thank you!
Hello guys,
I've got a problem and after searching Google, XDA and the OnePlus forums, I decided to ask for help. Please help!
I reverted my OPO back to stock COS 13.1 from SultanXDA's build, last night (and lost my whole internal storage in the process - apparently the COS recovery Factory Reset is a FULL wipe, internal storage included, not just a data wipe. Thank you Cyanogen *presents middle finger* ) and everything works alright except for one thing: the theme manager.
I am on the latest COS update (screenshot attached) and the problem with the Theme manager is that, no matter what theme I have installed, it still shows up like the second screenshot attached.
When I try to apply it, it applies well, but it has no wallpaper. So, applying themes works fine, except for the wallpaper.
I already tried to clear cache, app data, restart, set storage permissions to allow for the app, even tried a factory reset, nothing helped. Did anyone else encounter this? If so, how did you fix it? If not, do you guys have any idea what to do? Please help, I'm already pissed off that I lost everything on internal storage and didn't make a backup because nothing should touch storage unless specifically requested and except for a bootloader lock/unlock, so I'm a few inches away from throwing this phone out the window, literally!
Help!
You talking about how it doesn't show the status bar correctly? I have this going on also...
As for the wallpaper, notice how it says customized, tap on your theme again and then tap reset.

It doesn't show the status bar, icons, wallpaper, anything.
I tried resetting it too and it shows up with no wallpaper, same icons as system etc.
A no go...
Any suggestions?
OK, so after searching franticly for the past few hours, I've found out what to do to fix this:
1. Go to Settings > Apps
2. Click on the menu dots in the right hand upper corner > Show System
3. Find Themes Provider > Clear App Data and Cache
4. Force close, along with Theme Manager and Chooser
5. Restart.
Hope this helps everyone else who might be having trouble with this
