if any of you guys getting this head ache of a toast and phone freezing issue "shell has been granted superuser permissions" do the method bellow. it works .
Keep superuser installed, download SuperSU from the play store and upon opening it you'll get a prompt to update the binary. whilst its updating it will detect the superuser and ask us if to uninstall it..Do that, uninstall superuser and no more popups, just use supersu instead of superuser from now on.
this was a post made by Senior Member "ekklesiaillusion" in another thread.. this help us core users too. thank you ekklesiaillusion.

Hey, so just rooted lg axis using the zip file found In another forum. Downloaded adfree or adblocker watever the name, and it didnt ask for permissioN nor did it sjow up on the app list in the superuser app. Tried other root apps and none asked for permission. Please help!
have you tried going into settings and clearing data for superuser
I had this same issue, and wanted to come back and post the solution that worked for me, as I could not find the answer with google-fu.
In Super user app, goto preferences, tap the "SU Binary tap to update " button. When you do, it will ask for su rights, allow, then do it again, as it will fail the first time.
I then rebooted.
Now when you run other apps (I tried adfree) that need SU superuser app will track them.
I also enabled Use advanced prompt and outdated notification.

OMG. disabling and Enabling notifications helped... my root suddenly started to work LOL. The most stupid thing ever. especially when i still cant see ANY prompts while having new root apps.

When you click update does it request superuser permissions?
Have you disabled first superuser?
Then you have to open and update the binares of supersu
At the end you can update from market the app and re-upgrade new binaries
how to disaple superuser i installed supersu and it replaced superuser without configuring anything and begin to appear in situations that need permissions do it mean that superuser is disabled although indid not do anything to disable it or extra steps needed to disable superuser completely ??
okay...i was able to fix it...someone need to modify the guide to include that we have to go to google play and download the SuperUser by ChainDD to fix the SU update request. best i can figure out is that SuperUser was borked and probably couldn't update itself. it not odd to see that happen.
After finally getting my HTC Status (ChaCha), rooted (the first phone I got rooted) with XTC Clip (this is a device to unlock the bootloader and carrier lock on HTC phones), ClockworkMod, and SuperUser. After updating it that night, the apps I had granted root permissions stopped being able to use root functions (like ES Explorer's root read/write function) or not all, except for AdFree, which continued to keep most ads at bay. Now SuperUser no longer shows any apps listed, and attempts to update the binaries but gets stuck at "Gaining root access" and crashes eventually. The Update Fixer program gets stuck at 'Waiting for root access', not unlike Titanium Backup Pro, which is stuck at 'awaiting root access'. I also tried Super Super User as well, and it was stuck on "The SU binary needs to be updated. Continue? Installing, please wait ..." After more than an hour of waiting, I quit. Same for SuperUser Update Fixer. I also uninstalled the SuperUser update and found that didn't fix anything. I reinstalled Titanium Backup Pro too, same results. I have read that some folks have had success installing Busybox (separate from Tiny Busybox that is part of SuperUser), but I don't see how I would install it if I can't get root permissions! After reading the comments posted on Google Play about SuperUser following the update, I can see plenty of people have had various sorts of problems with SuperUser now. Any thoughts on how to remedy this, besides badgering the author of the software? (I did post feedback to Google Play, nothing hostile or anything, trying to be as precise as possible.)
I have some questions about root.. I have searched for the questions below but i didn't get my answer.
1. Uninstallation of superuser cannot effect to the root? (Just confirming)
2. After uninstalling superuser will i be able to install more root needed apps? apps data will automatically install in their respective place just without any superuser permission..????
3. After unrooting phone root needed apps (which are installed) will work fine or not? and will i be able to uninstall those root apps?

But tell me one more thing what superuser does.. i think superuser app only gives the permission to the root apps to install something in root area.. right? superuser app work is just to allow or deny the permission to the app right..?
So if i don't unroot my phone and if i just simply remove superuser app then i still should be able to install root apps in the root? because my phone is rooted.. and i have just removed superuser app which gives permission only.
I think superuser only gives the permission to the app SO apps will be intall in the root just without any permission of superuser?? this is what superuser does ONLY?

No,
Removing SU app will remove permissions with It. So after that you cant use those Rooted app which you gave Permissions when u had SU App.
Note:- Without any SU app you can't Play your System Files..

Problem is, I uninstalled a system file or two...or 15...and now the phone will start up, but no apps show up, just black screen. I can navigate still and work around it, but what i CAN'T do is give permission to that batch file once it recognizes the phone.
Obviously, I didn't know what I was doing, so I didn't realize that unrooting it wouldn't solve the problem, so I need to root, and then somehow get my system files back in place. Titanium Backup says my back up doesn't exist...pretty frustrated, I've spent 10+ hours on this site and some others trying to get back in, so I apologize upfront for possibly missing a post elsewhere

My device: MMX Unite 2 A106 8Gb
ROM: Stock Kitkat 4.4.2
Root: Yes, rooted with Kingroot
Superuser installed: Kinguser 4.0.0
Problem: My Kinguser seems to want to upgrade Su. Yes, the app says its Su, wheter Su here means Su binary I can't say. (But, either way the problem persists) The problem is somehow the kinguser failed to upgrade that and kept interrupting other apps and giving a push msg "Su upgrade faied. Missing root permission". Though, the root permission does seem really missing coz other apps with root privilege are working fine. But, neither the interruption, nor the push msg ceased coming up.
Solutions tried: I tried upgrading Su binary with Superuser by ChainsDD. But, this Superuser, having outdated binary notification turned on, did not seem to need any upgradation. And, when I tried manually it gave msg "failed" in red. I tried Superuser Update Fixer too. But, it couldn't detect any problem.
Now, I tried SuperSU by Chainfire. And, to my woe, it failed repeatedly to do the initial su binary upgrade in NORMAL way. I tried flashing Update_SuperSU zip from xda developers forum but that instead of doing any good, got the Kinguser hidden and my root privilege broken.
So, now, back to top, how can I upgrade Su for Kinguser when the app itself failed????? Is there any alternative to it??? Help, kindly.....
N.B.: I'm far from being an expert. So, please say all the necessary details of what to do and how to do.
