Mine is My Backup Pro from Google Play.
Sure you can backup a rooted phone using free tools, but what if your rooted phone gets rooted (as in dies) by a hardware failure? You have to get the exact same model, re-root it and then roll back your last backup.
My Backup Pro only costs a few dollars and it can keep your data and restore it to another device, which to me is more important than rooting a phone

Titanium Backup will do that for you. Backup app+data. All the files are stored on the sdcard.

Titanium Backup will do it, but you have to be rooted.
If you're not rooted, don't think there is a way.

Well that depends on what backup and what rom you're flashing.

You can back up your WhatsApp data using Google Drive and/or a local backup.
